This is mostly guesswork and interpretation but the Rebuild is clearly more than just a straight reboot of the series. This would explain how Mari is able to pilot Unit 02. They are shown alive at the end of EoE as teens which would put them in their 30's at the time of Rebuild. I've also read suggestions that Mari is actually the daughter of Shinji and Auska from the original series. Eva Unit Mark 06 piloted by Kaworu is actually Lilith from the original series. There are several other theories that revolve around this idea.
Reality continues to play out as it did before with slight variations, possibly due to any number of things, such as the events from the original series carrying over into the new "reality". The world itself remains the same, suffering from the events of EoE which is now (15 years later) interpreted as the 2nd impact, but humankind has been reformed as they were when Shinji was born.
I do believe the general theory is that at the end of EoE Shinji decided to reject instrumentality and allow humanity to reform as separate individuals, but he also kind of reset humanity to the beginning of his life 15 years ago. Judging by the clues in Rebuild the events could have taken place many times over with slight changes/variations happening each time. Of course Evangelion being a story of repetition and rebirth both of these endings could have also occurred separately.
